I am not sure how the buyer managed to open a dispute for not received - the system is supposed to block not received paypal cases being opened until the estimated delivery time shown on eBay has expired.
By chosing to go the road of goodwill when the buyer had none has worked against you - if you had not refunded the money and won the dispute for not received by providing a tracking number you could have had any subsequent negative feedback removed.
