That's not a problem because you're still covered by eBay's MBG. But in future why not pay by Paypal with your credit card then you'll have 3 layers of protection ?

I don'g know how to use paypal and I have bad experience using paypal as I had trouble linking my credit card to paypal account

Can anyone explain to me how MBG works? 

So basically I can lodge this within 30days from ETD and I guess item is eligible for MBG as long as there is MBG icon on the listing? Also is MBG same as item not received or return case? Can I open them simultaneously? In my case which is more suitable, MBG or item not received?

All eBay purchases are cover by the MBG if you pay by an approved method (Paypal/credit card etc).

 

The MBG covers INR's and "not as described", you only open one or the other - in your case "item not received".

Why would they charge a fee? They said they only charge for item and shipping and custom is between me and the government. Last time I cancelled overseas order before being shipped ebay refunded me whole amount without any additional fee (although the amount was short by around 15aud due to foreign exchange rate)

Firstly because they can say it's a "change of mind" cancellation, and secondly because it's a custom order. If they haven't sent it yet they may waive the fees, but they are entitled to charge you them.

Do you know any way I can check whether the embargo thing is true or not? Shoud I call AustralianBorderForce or sydney airport and ask if embargo restriction is really going on?

It may not be an embargo as such, but there are major  disruptions to the majority of international shipping.

AP has just imposed temporary suspension of parcel services to Pakistan,  due to limited flights etc, suspension expected to remain until 17/12.    So it would be logical if restrictions also apply from Pakistan end.
