They don't charge a fee so much as they just don't refund fees already applied (they will for a full refund / order cancellation, in most cases, but not a partial refund).

By your question did you mean  "Does eBay charge a fee if you send a buyer a partial refund" in ADDITION to the initial fees?  ie a fee for refunding.  Then Digi answer stands, No.
