I think if you re-list and then sell, your initial fee is credited automatically.

How did you cancel the first sale? Did you send a cancellation request to the buyer? Once that is accepted (or after 7 days) your FVFs will be credited to your account.

Hello, firstly how did you cancell the transaction, did you use eBays MUTUALLY AGREE TO CANCELL TRANSACTION FORM. And did the other party (buyer) complete the form as well , Was the Mutually agree form closed ?. If not you need to do so otherwise the transaction is still current in eBays eyes. If you used the Mutually agree form and was completed and closed you should recieve a refund in around a week after its closed.
If you do not get the refund to your account and have completed the mutual agree form then you must contact PayPal and alert them to the problem which should be straight forward for them if the form has been completed and closed first.
Good Luck and let us know how it goes.

Thanks for your thoughts.
I believe the transaction was cancelled correctly, an email from Ebay follows:
Here's some good news! ........ has agreed to cancel the transaction for .................
The case is now closed. Any Final Value Fee that you paid for this transaction will be credited back to your account.
Yet I have an invoice now for the sale of the item fee.
Is it possible that a revised invoice might be issued before Ebay take payment?

Have you looked through your eBay invoices to see exactly what you have been charged and credited?
Our invoices are for transactions from the 16th of one month to the 15th of the next month. Maybe the total that you're seeing is for other sales?

It could have depended on the timing of the sale, the cancellation and the invoice.
eBay invoices are calculated on the 1st or 15th of each month. If your invoices are generated on the 1st (you'll get it around 4 days later) and an item sells just before, but then is cancelled after, the fee is still charged on the invoice, and the credit is against the next invoice.
For example, like sportandplay, my store invoices are from the 16th-15th. If I sell an item on the 15th, the FVF is charged to the next invoice I receive. If the sale is cancelled on the 17th, the credit goes against the current fees owing, but is not deducted from the invoice generated from the 15th, even though I will receive that invoice after the sale is cancelled.
I hope that makes sense. o_O

Thanks again everyone - payment due on the last invoice was never taken, and the current invoice shows the credit applied with a zero balance.
This would be so much easier to work though if it was possible to contact Ebay.
