I know this isn't going to apply to domestic transactions (eg where an Australian member sends payment in AUD to an Australian seller), but I've just discovered the reason why several of my single PayPal payments for multiple items has resulted in a receipt for multiple payments.
I purchased two items each from two different sellers, and in both cases they were auctions that ended more than a day apart - one seller listed in GBP, the other USD.
Both times I made one payment and got a receipt for multiple payments, and I noticed that each individual purchase had different exchange rates applied. eg on the two purchases in GBP, one item won at auction over 24 hours ago says: Exchange rate: 1 Australian Dollar = 0.614864 British Pounds and the second, won about an hour ago, says: Exchange rate: 1 Australian Dollar = 0.614906 British Pounds
I have no idea why they're charged at separate exchange rates (and the difference to me is virtually non-existant), not to mention only one exchange rate is displayed when going through checkout.
One other anomaly I thought I might mention... (slightly separate issue).
A few weeks ago I won three items at auction from one seller. There was about 36 hours between the first two items and the last one. The seller invoiced for the first two, and when I won the third, the three items were grouped separately (as you would expect - the two invoiced items were grouped together, the last one not included in the invoice separate from them).
I clicked 'Pay Now' because usually, it will bring up all items won from the same seller anyway and I can send one payment, but this time it only brought up either the first two or the last one (depending on which item I used to click 'Pay Now').
So, I figured it was an invoicing issue and went to request an invoice for all three items and it actually wouldn't let me. ๐ฎ
I only ever use my computer for eBay, so not an app glitch, but I thought I'd put this information up for buyers and sellers in case it helps explain a few things.

I have made single payments to Aus sellers and received receipts for multiple payments when the shipping method for each item has been different, eg one was Express and one Regular.
At the start of December I bought 2 items from an Aus seller and made one payment.
I received a PayPal email headed "Receipt for Your Multiple Payments".
You sent a payment of $xxx AUD for the following items.
Thanks for using PayPal to make your purchase. To see the payment details, log in to your PayPal account. It may take a few minutes for this transaction to appear in your account.
Then it split the items into Purchase 1 and Purchase 2 with separate PayPal transaction numbers.
Both items were BIN with Free Post, both with Standard Postage (AusPost Regular Parcel).
The payments appear in PayPal as separate payments and on my creditcard as separate payments so I assume the seller was charged two PayPal fees. I have no idea why.

I'm actually not sure if my sellers received multiple payments. One of them sends an auto-response to payment notifications from a Yahoo account, and I only received one response, so I presume they only got one notification (of course, they may have still received two payments).

I clicked on request invoice from all three items in turn, and I wasn't able to include all purchases from any of them for some (unknown) reason.
