I refund customers the overpaid postage cost when they buy multiple items in separate transactions everytime with postage added to it, as i can send it in one parcel. With postage included in the fees, i get charged fees for every overpaid postage but it seems i don't get fees back when doing these refunds.

Set up postage rules, or refund less fees. Or ask buyers to contact you prior to purchase so you can set up a listing for multiple purchases. My preferred option.
I totally agree. Somehow ebay have made changes to prevent being able to send invoice prior to payment - even though I have allowed option. And yes so far no fee adjustments. And then eBay doesn't want us overcharging buyers but sellers lose out due to eBay's fiddling with technology and not fixing.

You would create a new listing tailored to the buyer, and the buyer would purchase from that listing which included the multiples and the postage specifically for the multiple purchase, not the original one.
Special/Custom orders is certainly one way. Having buyers use the ebay cart also works (usually). If buyers pay excess post up front, then sellers can simply refund any amount they see fit. Any such refund is a matter of goodwill between the seller and buyer, and as such ebay fees are not refundable.
