I've had incorrectly calculated promotion fees charged in the past, where they've hit me up at the "suggested rate" rather than the rate I selected - but I've never been charged a promotion fee on listings that aren't promoted.
Did you perhaps use "Sell one like this"? If you do this from a promoted listing, then your draft will maintain the same promotion rate as the listing you cloned. Unless you manually toggle the switch to the left in the "Reach more buyers" section of the draft, your listings will be promoted once they become active.
If this is the case, then you did promote your listings. If it's not the case, then I can't help you - sorry.
Whichever way, I still suggest that you check your active listings to ensure the current position of the toggle switch is to the left.
