How can the postage be changed to free once an item has sold? (via a counter-offer offering a set price with free postage)

Either send a new invoice without postage or do a part-refund using postage discount

For future reference, either edit the item prior to sending the counter-offer to include 'free' postage, or counter-offer less postage, which will add postage to the sale.

Either way you will get the money you expect.
