I had 2 buyers that didn't wait for a combined postage invoice and paid for their items and also double the postage. If I refund 1 lot of postage through PayPal will I still be charged the postage FVF from ebay?

Yes you will.
You can either just post them together and tough luck they did not wait for a combined invoice or you can send them separately as they were paid for separately.
Or you can refund the difference and be stuck with the the fees on the postage.

Awesome thanks for the help. 1 of the people told me to keep it as it was his mistake but I dont like to see people out of pocket so I will refund minus the fee.

I have it in my listings that discounts are only given on items paid for on a single invoice and if they pay before receiving one their items will be treated as individual transactions. If they go ahead and pay without waiting then that is what I do, they get two parcels exactly as they have paid for.

In our case because our items are relatively inexpensive what we do is include a "free" gift to compensate them for the extra postage they have paid.
It rarely happens and we only use regular mail anyway so we are only talking a couple of dollars in our case.

1 refund the payment in paypal.
2 make sure you refund only the postage amount not the full amount.
3 click on help Help and contact -> contact us ( button ) > Selling > Fees and Billing > request a credit
then get ebay to call you.
4 discuss issue requesting a fee credit on item number XXXXXXXX
4 get them to process your request. get reference number and Customer services persons name
