It most likely would have been based on the original listing time. For example, when you first listed it for 5 days, it would have said there was 4 days, 23 hours + time remaining, so when you changed the duration from 5 days to three days, however much time had already passed would have been taken off the 3-day duration. (i.e. if one day had already passed, the time remaining on a 3 day auction would have been 1 day + X hours and X minutes).
I'm not sure if you can go in and change the duration again - if not, your only options would be to let it run or end it and relist (paying whatever listing fee was charged twice).

ah i see yep thats definatly whats happened but it wont let you change it back to 5, do they still have live chat with ebay agents so i can see about restoring it so i dont have to pay for it twice?

If you click on Customer Support at the top right, then click the Contact Us tab, there'll be a menu of topics - if you choose the one most relevant to your issue, a few options should pop up for getting in touch with eBay (email, phone number, or an option to have them call back is what usually displays - I'm not actually 100% sure how to access Live Chat anymore (if it's still available).

You can shorten the listing time but you cannot increase it.
