I just made a dum dum move. I put the hard drive in first, completed the build a month later. But when I went into setup, it didn't see the drive, I found it was bad, not a big deal, I can rob another from an old PC, but since I put that in before the CPU cooler, well, the cooler is in the way. So I opted to leave the bad drive in rather than buy more thermal paset and taking the cooler back off.
Got it together on it now, but that bad drive is still in ther right above the one I installed this OS on.
Live n learn I guess.

hi , maybe the the dead hdd will dampen vibrations and so reduce mechanical noise radiating from the case

You can just unscrew the entire motherboard, assuming the screws aren't blocked by the heatsink. I've done it before, as for one thing makes it easier to fit the heatsink.
I avoid using hard drive bays that are blocked by anything. Not good for access or airflow.
