I listed an item and after auction was won realised some important details re the product and I no longer feel it is worth what it was won for.
I have contacted the buyer and we have agreed on a lower price.
If the buyer goes through with PayPal payment, it is automatically going to charge the higher price.
How can we adjust the final figure so they can pay by PayPal at the lower price?

Just go into your sold items. Over on the RHS there is a drop down menu click on send invoice or send revised invoice if those are available. Once the new page opens down the bottom put in a minus sign then the amount you wish to deduct. Do not hit recalculate instead go to preview invoice (small blue link) then if it is correct send it. Once this is sent, buyer should be able to elect to pay by paypal.

You will probably have to get the buyer to pay you directly, and wear the higher FVF.
You can ONLY discount an eBay invoice by the cost of postage. If the agreed price with postage is less than the original item price, you won't be able to discount that much.
