You can only reduce the overall price up to the cost of the postage, you cannot lower the sale price of the goods. If your new price will be possible just lowering the postage then fill in the new cost on the invoice but do not hit recalculate, that just removes any changes you have made.
If the discount is more than the postage cost then there are two ways to proceed, you can ask them to trust you to refund the agreed amount after they pay or you can send them a Paypal request for payment for any amount you want, the buyer will have the same buyer protection as long as you select that the payment is for goods.
If they are worried about their protection then perhaps direct them here so we can reassure them.

Nellie get them to pay the full price ( after explaining you are having issues) then reimburse them the difference from that. You miss out on overall $$ because of the fees taken from the higher price compared to the price you agreed on with the buyer. However possibly you will have repeat buyer and you are your buyers problems have vanished

If you go to your sold items and from the "More Actions" drop down list click on "Send Invoice". Then where it says "Seller discounts (-) or charges (+)" put in the amount you are going to reduce the invoice by. Click the preview invoice button to make sure it looks alright and then send. If you just reduce the postage price to accommodate the discount you will be paying more fees than you should have to.
